I even tried to google why it's greyed out and couldn't find any information I could understand, so I always just do the system partition, which is fine for me anyway. I encrypted the system partition because the "encrypt the whole drive" option was always greyed out. I didn't start the encryption process as of yet but I did do so on a different installation of Windows, and had the same problem then. That's when I began to have boot problems, however when I did succeed in booting again I got the "Pretest Completed" window and was able to encrypt. I got all the way up to the System Encryption Pretest part, when I clicked the "Test" button and it restarted or something. Nothing in that guide is different to my experience.
